Nude has a softer sound to it...more sensual. Naked has a rougher edge...dirtier.

In terms of meaning there is no difference, both mean 'without cloths on', so you can use them interchangeably. Like pmznd88 said, nude sounds more sensual, while naked is a more clinical word. An artist would talk about nudes, while a news reader would describe a person as having been naked.
